This essay, written by a biologist, a microbial ecologist, a biological anthropologist, and an anthropologist‐historian, examines tensions and translations in microbiome research on animals in the laboratory and field. The authors trace how research questions and findings in the laboratory are extrapolated into the field and vice versa, and the shifting evidentiary standards that these research settings require. Showing how complexities of microbiomes challenge traditional standards of causation, the authors contend that these challenges require new approaches to inferences used in (...) ecology, anthropology, and history. As social scientists incorporate investigations of microbial life into their human studies, microbiome researchers venture into field settings to develop mechanistic understandings about the functions of complex microbial communities. These efforts generate new possibilities for cross‐fertilizations and inference frameworks to interpret microbiome findings. Microbiome research should integrate multiple scales, levels of variability, and other disciplinary approaches to tackle questions spanning conditions from the laboratory to the field. (shrink)

New concepts may prove necessary to profit from the avalanche of sequence data on the genome, transcriptome, proteome and interactome and to relate this information to cell physiology. Here, we focus on the concept of large activity-based structures, or hyperstructures, in which a variety of types of molecules are brought together to perform a function. We review the evidence for the existence of hyperstructures responsible for the initiation of DNA replication, the sequestration of newly replicated origins of replication, cell division (...) and for metabolism. The processes responsible for hyperstructure formation include changes in enzyme affinities due to metabolite-induction, lipid-protein affinities, elevated local concentrations of proteins and their binding sites on DNA and RNA, and transertion. Experimental techniques exist that can be used to study hyperstructures and we review some of the ones less familiar to biologists. Finally, we speculate on how a variety of in silico approaches involving cellular automata and multi-agent systems could be combined to develop new concepts in the form of an Integrated cell (I-cell) which would undergo selection for growth and survival in a world of artificial microbiology. Postnatally, heart muscle cells almost completely lose their ability to divide, which makes their loss after trauma irreversible. Potential repair by cell grafting or mobilizing endogenous cells is of particular interest for possible treatments for heart disease, where the poor capacity for cardiomyocyte proliferation probably contributes to the irreversibility of heart failure. Knowledge of the molecular mechanisms that underly formation of heart muscle cells might provide opportunities to repair the diseased heart by induction of (trans) differentiation of endogenous or exogenous (...) cells into heart muscle cells. We briefly review the molecular mechanisms involved in early development of the linear heart tube by differentiation of mesodermal cells into heart muscle cells. Because the initial heart tube does not comprise all the cardiac compartments present in the adult heart, heart muscle cells are added to the distal borders of the tube and within the tube. At both distal borders, mesodermal cell are recruited into the cardiac lineage and, within the heart tube, muscular septa are formed. In this review, the relative late additions of heart muscle cells to the linear heart tube are described and the potential underlying molecular mechanisms are discussed. BioEssays 26:248–261, 2004. A large number of cellular proteins bind ATP, frequently utilizing the free energy of ATP hydrolysis to drive specific biological reactions. Recently, a family of closely related ATP‐binding proteins has been identified, the members of which share considerable sequence identity. These proteins, from both prokaryotic and eukaryotic sources, presumably had a common evolutionary origin and include the product of the white locus of Drosophila, the P‐glycoprotein which confers multidrug resistance on mammalian tumours, and prokaryotic proteins associated with such diverse processes (...) as membrane transport, cell division, nodulation and DNA repair. A comparison of these various proteins provides valuable insights into the function and evolution of the multicomponent systems with which they are associated. (shrink)

Although philosophers may first find it odd to speak of norms in the context of perception, the argument for normativity finds support in the writings of some of the spearheads of the phenomenological tradition, amongst them Edmund Husserl and Maurice Merleau-Ponty. As Maren Wehrle argues however, a phenomenological analysis of perception’s normative claim requires that we redefine our traditional conception of norms as authoritative standards or prescriptive moral guidelines. To this end, as she points out, the origin of the (...) concept of norm in architecture can be illuminating because it refers to a measure or guideline which emerges out of “practical motivations” and serves to “facilitate cooperative and intersubjective communication.” In her view, prior to any theoretical or moral engagement with the world, certain sets of norms already play a role at an embodied, pre-reflexive level and account for our ability to orientate ourselves in the intersubjective lifeworld. My interest in the concept of norms stems from such a comprehension, and attempts to unfold and clarify some of its implications for perception in general. My goal in this paper is thus to address one of the key interpretations of perceptual norms in Merleau-Pontian scholarship and to suggest a new reading of their role in the Phenomenology of Perception (1945), through the lense of interest and temporality. The notion of sense is central to Maurice Merleau-Ponty’s entire phenomenological project but it remains conspicuously absent from contemporary discussions of perceptual normativity. My intervention in this paper addresses this gap and contributes an account of perceptual norms as embodied orientations towards sense. To begin, I distinguish between two conceptions of norms: in contradistinction with Sean D. Kelly’s and Hubert Dreyfus’s accounts, I argue with Merleau-Ponty that perceptual norms emerge at the intersection of inherently labile, fallible, and temporally thick (...) body-world entwinements with existential significance. Because it makes clear that our body’s orientation in the world is labile and dynamic, Merleau-Ponty’s notion of ‘levels’ helps me formulate this view. I introduce Merleau-Ponty’s description of spatial levels as a theoretical exemplar for perceptual normativity in the Phenomenology of Perception and his analysis of love as a level in the later Passivity lectures. By shedding light on the ecstatic temporality of levels of embodiment that allow us to orientate ourselves in the intersubjective lifeworld, Merleau-Ponty’s account of sense also forcefully reminds us of the disorientations that singularly transform the world of our experience. Peter Abelard (1079–1142 ce) was the most wide‐ranging philosopher of the twelfth century. He quickly established himself as a leading teacher of logic in and near Paris shortly after 1100. After his affair with Heloise, and his subsequent castration, Abelard became a monk, but he returned to teaching in the Paris schools until 1140, when his work was condemned by a Church Council at Sens. His logical writings were based around discussion of the “Old Logic”: Porphyry's Isagoge, aristotle'S Categories and (...) On Interpretation and boethius'S textbook on topical inference. They comprise a freestanding Dialectica (“Logic”; probably c.1116), a set of commentaries (known as the Logica [Ingredientibus], c. 1119) and a later (c. 1125) commentary on the Isagoge (Logica Nostrorum Petititoni Sociorum or Glossulae). In a work Abelard called his Theologia, issued in three main versions (between 1120 and c.1134), he attempted a logical analysis of trinitarian relations and explored the philosophical problems surrounding God's claims to omnipotence and omniscience. The Collationes (“Debates,” also known as “Dialogue between a Christian, a Philosopher and a Jew”; probably c.1130) present a rational investigation into the nature of the highest good, in which the Christian and the Philosopher (who seems to be modeled on a philosopher of pagan antiquity) are remarkably in agreement. The unfinished Scito teipsum (“Know thyself,” also known as the “Ethics”; c.1138) analyses moral action. (shrink)

Krabbe (2003, in F.H. van Eemeren, J.A. Blair, C.A. Willard and A.F. Snoeck Henkemans (eds.), Proceedings of the Fifth Conference of the International Society for the Study of Argumentation, Sic Sat, Amsterdam, pp. 641–644) defined a metadialogue as a dialogue about one or more dialogues, and a ground-level dialogue as a dialogue that is not a metadialogue. Similarly, I define a meta-argument as an argument about one or more arguments, and a ground-level argument as one which is not a meta-argument. (...) Krabbe (1995, in F.H van Eemeren, R. Grootendorst, J.A. Blair, C.A. Willard and A.F. Snoeck Henkemans (eds.), Proceedings of the Third ISSA Conference on Argumentation, Sic Sat, Amsterdam, pp. 333–344) showed that formal-fallacy criticism (and more generally, fallacy criticism) consists of metadialogues, and that such metadialogues can be profiled in ways that lead to their proper termination or resolution. I reconstruct Krabbe’s metadialogical account into monolectical, meta-argumentative terminology by describing three-types of meta-arguments corresponding to the three ways of proving formal invalidity he studied: the trivial logic-indifferent method; the method of counterexample situation; and the method of formal paraphrase. A fourth type of meta-argument corresponds to what Oliver (1967, Mind 76, 463–478), Govier (1985, Informal Logic 7, 27–33), and Copi (1986) call refutation by logical analogy. A fifth type of meta-argument represents my reconstruction of arguments by parity of reasoning studied by Woods and Hudak (1989, Informal Logic 11, 125–139). Other particular meta-arguments deserving future study are Hume’s critique of the argument from design in the Dialogues Concerning Natural Religion, and Mill’s initial argument in The Subjection of Women about the importance of established custom and general feeling vis-à-vis argumentation.
